Atril and evince are trucating the top of certain lines of text in a PDF document

I am a translator!
when I open https://static.fsf.org/nosvn/gnu-press/source-files/books/command-line.pdf in abrowser, it displays fine.
Same if I save it and open it with okular or mupdf.
With atril and evince, I see the command line examples often partly truncated, see the attached picture (first example on page 97, second page of section 34). This is not in all examples, but still in many examples, so rather disturbing.
Do other people see the same?

No.
MuPDF is generally more accurate than Poppler in my experience. There are some maps that Poppler cannot deal with, but MuPDF can handle them fine. I prefer using Okular most of the time for its UI, but I keep MuPDF installed to open these PDFs.
There is a MuPDF backend for Okular but I don't know how well it works.
